I'm having a bit of trouble understanding the atlas system...I was wondering if someone could explain some of the mechanics for me.

First: Is map switching restricted to layers, or, does/can the program switch to another map that is in a different layer?

Second, if one layers contains all the different zoom levels/map types for a certain area, when the map switches, how does it determine what map to switch to. For example: I'm on map 'Ohio01-16zoom'. Within this layer, I have the entire state of ohio broken down into smaller chunks (Ohio01, 02, etc., with at least two zoom levels (Ohio01-16zoom, Ohio01-19zoom). When the map switches, will it/how will it know to switch to the next ohio map chunk at zoom 16?

Sorry if my questions are confusing or arbitrary, and I'll probably have even a few more after I get an answer for these, but I would appreciate any help I can get , if anyone understands what I'm asking :)

An atlas consists of layers. A layer is a group of maps of the same type (e.g. hiking maps 1 : 50000) which usually do not overlay (or just slightly at borders).
You can switch the active layer by pressing 7. TB never switches the active layer all by itself - the user must always do.
TB shows your position in a map of the selected layer. If your position gets out of the map, TB automatically switches to another map of the active layer - the one which covers your position. If there are more such maps, TB chooses the first one it finds. You can choose another by pressing 9.
